Biologie de l'Adaptation et Systèmes en Évolution

Nous combinons des approches expérimentales et la modélisation mathématique pour analyser la complexité de la relation génotype-phénotype, ses implications évolutives à différentes échelles et son rôle dans l’adaptation des populations à un environnement changeant.

L’environnement comprend des facteurs abiotiques (ressources, climat) et biotiques (congénères, autres espèces) qui interagissent avec l’organisme tout au long de son cycle de vie. Le phénotype se décline à différents niveaux d’intégration : traits d’histoire de vie, développement, croissance et morphologie, mais aussi moléculaires et métaboliques. Nous développons des modèles mathématiques en génétique quantitative, dynamique des populations, dynamique adaptative et biologie des systèmes pour comprendre comment le phénotype se construit à partir du génome, en interaction avec l’environnement à chaque niveau d’organisation. Nos modèles d’étude favoris sont le maïs (Zea mays mays) et la levure (Saccharomyces cerevisiae).

Rôle des pressions évolutives sur la dynamique de l’adaptation

  • Evolution expérimentale

    • Expériences de sélection divergente de Saclay. Depuis 1996, quatre populations de maïs – chacune dérivant d’une lignée pure (F252 ou MBS) –sont sélectionnées sur le plateau de Saclay pour la précocité ou la tardiveté de la date de floraison. Le matériel génétique original produit permet de s’interroger sur les caractères cibles de la sélection, d’étudier la dynamique de la réponse à la sélection et de disposer de lignées de maïs issues d’un même fonds génétique mais différant pour la date de floraison.
      Collaborateurs : Unités Expérimentales INRAE de Saint-Martin-de-Hinx et de Mons-Picardie.

    • Sélection récurrente pour le taux de recombinaison méiotique chez la levure. Les outils originaux de phénotypage à haut-débit du taux de recombinaison et de l’interférence développés dans l’équipe (Raffoux et al, 2018) permettent d’étudier l’évolution du taux de recombinaison à l’intérieur d’une espèce et le lien entre le taux de recombinaison et l’adaptation au stress.

    • Sélection pour la résistance à la famine chez E. coli. Dans le cadre d’une unité d’enseignement de la licence de Biologie de l’Université Paris-Saclay, nous initions les étudiants à l’évolution en les faisant participer à une expérience d’évolution expérimentale. Une collaboration avec la plate-forme PAPPSO permet de comparer, chaque année, le protéome des souches ancêtres et évoluées.

  • Modèles de génétique des populations et de génétique quantitative

    • Dynamique de la réponse à la sélection. Nous avons démontré l’intérêt d’introduire des géniteurs à fort taux de recombinaison dans des programmes de sélection génomique. Par ailleurs, la modélisation mathématique de la réponse à la sélection dans les expériences de Saclay sur le maïs nous ont permis de mettre en évidence les rôles combinés de la dérive et de la sélection pour l’adaptation rapide à un nouvel environnement (thèse A. Desbiez-Piat).

Plasticité phénotypique, relation génotype-phénotype et variation des traits d’histoire de vie

Les traits d’histoire de vie et les phénotypes d’intérêt comme la productivité ont une hérédité complexe qui émerge du fonctionnement des réseaux de gènes et métaboliques au cours du développement. De plus les interactions avec l’environnement à chaque niveau d’intégration se traduisent par de la plasticité phénotypique. Nous nous intéressons en particulier aux variations génétiques de cette plasticité (interactions génotype x environnement). Nos questions de recherche concernent :

  • La floraison et la tolérance à la sécheresse chez le maïs
  • Les interactions biotiques (plantes/insectes herbivores chez le maïs et la lutte biologique, plantes/rhizosphère, micro-organismes)
  • Les bases moléculaires de l’hétérosis et de la dépression de consanguinité

Nous utilisons et développons pour cela différentes approches :

  • La prise en compte de variables environnementales
  • La cartographie génétique
  • La biologie intégrative
  • L’analyse de la régulation de l’abondance des protéines
  • La modélisation mathématique à différentes échelles (relation génotype-phenotype, phénologie des plantes et des insectes ravageurs, dynamique de populations, réseaux d’interaction)

Dynamique des génomes

Certains caractères comme le taux de recombinaison, la structure des gènes et le régime de reproduction, ont un impact sur la diversité génétique intra-spécifique et sont soumis à la sélection. Nous mobilisons des approches de génomique comparative combinée à des modèles de génétique des populations pour comprendre leur rôle dans l’évolution des génomes.
